Rookie goaltender Dustin Tokarski earned his first NHL victory with 33 saves and defenseman Victor Hedman added a goal and an assist as the Lightning snapped a three-game losing streak.
Jordan Caron scored for Boston, which has dropped five of seven. The Bruins finished with a 34-17 edge in shots.
Bruins goaltender Marty Turco, who was making his first NHL start this season, allowed three goals in the first 4:31.
After Tampa Bay's four-goal first period, Stamkos netted his 49th only 3:06 into the second and recorded his second 50-goal season in three years with 8:17 remaining in the contest.
