The Cottagers are into the quarterfinals for the first time in 19 years.
Wales midfielder Harry Wilson fired Fulham ahead in the ninth minute before creating the team's second goal scored by Rodrigo Muniz.
Tom Cairney then added a third to take the game away from the hosts. Ipswich would later score a consolation through Elkan Baggott.
Fulham meet Everton in the quarterfinals having never made the final four of the competition.
